When sequencing genomes, the genomic DNA is first fragmented into small pieces for DNA sequencing. After sequencing, the resulting overlapping reads are then assembled by computer to generate the complete genome. With the modern DNA sequencing technologies, whole genome sequencing and assembly of small genomes such as bacterial species can be done rapidly. Genome sequencing is the basis of modern precision medicine and has been widely used in studying animals, plants, or microorganisms. In this course, the students will be introduced with ample background knowledge about shotgun sequencing and a bacterial genome project will be conducted. This will including DNA extraction and purification, QC, library preparation and sequencing experiments using Nanopore and Illumina sequencers, and also subsequent computer works with bioinformatics pipelines.<\/p>\n\n\n\n<p>\u6563\u5f48\u69cd\u5b9a\u5e8f(Shotgun Sequencing)\u662f\u57fa\u56e0\u9ad4\u5b78\u7814\u7a76\u7684\u6838\u5fc3\u6280\u8853\uff0c\u5728\u9032\u884c\u5404\u7a2e\u57fa\u56e0\u9ad4\u7684\u5b9a\u5e8f\u6642\uff0c\u5148\u5c07\u57fa\u56e0\u9ad4\u5206\u6210\u5c0f\u7684\u7247\u6bb5\u9032\u884cDNA\u5b9a\u5e8f\uff0c\u518d\u5229\u7528\u8b80\u53d6\u7684\u7247\u6bb5\u5e8f\u5217\u7684\u4ea4\u758a\u4f86\u9032\u884c\u7d44\u88dd\uff0c\u4ee5\u751f\u6210\u5b8c\u6574\u7684\u57fa\u56e0\u9ad4\u5e8f\u5217\u3002\u5b83\u53ef\u4ee5\u5feb\u901f\u3001\u9ad8\u6548\u5730\u7528\u4f86\u5b9a\u5e8f\u751f\u7269\u7684\u6574\u500b\u57fa\u56e0\u9ad4\u3002\u4e0d\u50c5\u53ef\u4ee5\u7528\u65bc\u9452\u5b9a\u57fa\u56e0\u4e2d\u7684\u8b8a\u7570\u3001\u7814\u7a76\u57fa\u56e0\u9ad4\u7d50\u69cb\uff0c\u4e5f\u80fd\u7528\u4f86\u767c\u73fe\u65b0\u7684\u57fa\u56e0\u3002\u57fa\u56e0\u9ad4\u5b9a\u5e8f\u4e0d\u50c5\u662f\u73fe\u4ee3\u7cbe\u6e96\u91ab\u7642\u7684\u57fa\u790e\u3001\u73fe\u5728\u4e5f\u88ab\u5ee3\u6cdb\u61c9\u7528\u5728\u4eba\u985e\u4ee5\u5916\u7684\u5404\u7a2e\u52d5\u690d\u7269\u53ca\u5fae\u751f\u7269\u7b49\u7684\u7814\u7a76\u9818\u57df\u4e0a\u3002\u8ab2\u7a0b\u4e2d\uff0c\u6211\u5011\u9664\u4e86\u8b1b\u6388\u80cc\u666f\u77e5\u8b58\u4e4b\u5916\uff0c\u6703\u7279\u5225\u4ee5\u4e00\u500b\u7d30\u83cc\u57fa\u56e0\u9ad4\u8a08\u756b(genome project)\u4f5c\u70ba\u57f7\u884c\u7684\u85cd\u672c\uff0c\u5728\u9019\u9580\u8ab2\u7a0b\u4e2d\u9032\u884c\u554f\u984c\u5c0e\u5411\u7684\u5305\u62ec\u57fa\u56e0\u9ad4\u5b9a\u5e8f\u5be6\u9a57\u8207\u751f\u7269\u8cc7\u8a0a\u7d50\u5408\u7684\u5be6\u4f5c\u3002\u4f7f\u5b78\u7fd2\u8005\u80fd\u7406\u89e3\u4e26\u638c\u63e1\u9019\u9805\u57fa\u56e0\u9ad4\u5b78\u7684\u6838\u5fc3\u6280\u8853\u3002<\/p>\n\n\n\n<p>\u9019\u9580\u8ab2\u7a0b\u63a1\u53d6EMI\u5168\u82f1\u8a9e\u6388\u8ab2\u3002\u8ab2\u7a0b\u5167\u5bb9\u5f9e\u5404\u7a2e\u9ad8\u901a\u91cf\u57fa\u56e0\u9ad4\u5b9a\u5e8f\u6280\u8853\u7684\u539f\u7406\u4ecb\u7d39\u4ee5\u53ca\u6563\u5f48\u69cd\u5b9a\u5e8f\u7684\u7b56\u7565\u8a2d\u8a08\u958b\u59cb\uff0c\u5be6\u9a57\u8ab2\u7684\u90e8\u5206\u5305\u542b\u56db\u9031Illumina\u77ed\u5e8f\u5217\u5b9a\u5e8f\u4ee5\u53caNanopore\u9577\u5e8f\u5217\u5b9a\u5e8f\u7684\u5be6\u4f5c\u3002\u57fa\u56e0\u9ad4\u751f\u7269\u8cc7\u8a0a\u7684\u6559\u5b78\u90e8\u5206\uff0c\u6709\u898f\u5283\u4e94\u9031\u5f9eLinux\u5de5\u4f5c\u7ad9\u7684\u4f7f\u7528\u8207CLI\u7684\u64cd\u4f5c\u3001Scripting Language\u7684\u4f7f\u7528(shell script\/python)\uff0c\u7531\u6dfa\u5165\u6df1\u9032\u5165\u57fa\u56e0\u9ad4\u7d44\u88dd\u5206\u6790\u8207\u8996\u89ba\u5316\u7684\u5404\u7a2e\u8edf\u9ad4\u5957\u4ef6\u7684\u5b89\u88dd\u4f7f\u7528\u3002\u9019\u500b\u8ab2\u7a0b\u4f7f\u7528\u7d30\u83cc\u7684\u57fa\u56e0\u9ad4\u5b9a\u5e8f\u4f5c\u70ba\u984c\u6750\uff0c\u53c3\u8207\u8ab2\u7a0b\u7684\u540c\u5b78\u5c07\u5f9e\u57fa\u56e0\u9ad4DNA\u7684\u7d14\u5316\u3001QC\uff0c\u4e0d\u540c\u5b9a\u5e8f\u5eab\u7684\u88fd\u4f5c\u8207\u9ad8\u901a\u91cf\u5b9a\u5e8f\u7684\u4e0a\u6a5f\u5be6\u9a57\uff0c\u4e00\u8def\u5b78\u7fd2\u5230\u5e8f\u5217\u7684\u7c97\u6578\u64da\u8655\u7406\u3001\u7d44\u88dd\u3001\u8a3b\u89e3\u3001\u6bd4\u8f03\u57fa\u56e0\u9ad4\u5b78\u3001\u5e38\u7528\u8cc7\u6599\u5eab\u7684\u64cd\u4f5c\uff0c\u4ee5\u53ca\u8996\u89ba\u5316\u7684\u5206\u6790\u3002\u8ab2\u7a0b\u9032\u884c\u7684\u65b9\u5f0f\u4e00\u90e8\u5206\u63a1\u7528\u8ab2\u5802\u8b1b\u6388(\u5305\u542b\u5f71\u97f3\u591a\u5a92\u9ad4)\uff0c\u5be6\u9a57\u5ba4\u7684\u64cd\u4f5c\u8ab2\u7a0b\uff0c\u4ee5\u53ca\u96fb\u8166\u6559\u5ba4\u7684\u751f\u7269\u8cc7\u8a0a\u5be6\u4f5c\u8ab2\u3002\u6388\u8ab2\u7684\u6559\u5e2b\u6709\u4e8c\u5341\u591a\u5e74\u57f7\u884c\u5404\u7a2e\u57fa\u56e0\u9ad4\u8a08\u756b\u7684\u7d93\u9a57\uff0c\u6574\u9ad4\u5f37\u8abf\u5728\u57fa\u56e0\u9ad4\u8a08\u756b\u4e2d\u56e0\u61c9\u4e0d\u540c\u5e73\u53f0\u7684\u7b56\u7565\u6bd4\u8f03\u8207\u8003\u91cf\u3001\u4e26\u4e14\u6db5\u84cb\u4e86\u5404\u7a2e\u5be6\u52d9\u4e0a\u6280\u8853\u554f\u984c\u7684\u53ef\u80fd\u539f\u56e0\u8207\u89e3\u6c7a\u65b9\u5f0f\u3002\u9019\u9580\u8ab2\u7684\u53e6\u4e00\u500b\u7279\u8272\u662f\uff0c\u5728\u5b78\u671f\u4e2d\u90fd\u6709\u898f\u5283\u4e00\u500b\u570b\u5bb6\u885b\u751f\u7814\u7a76\u9662\u6838\u5fc3\u8a2d\u65bd\u7684\u53c3\u8a2a\u65e5\uff0c\u7531\u958b\u8ab2\u8001\u5e2b\u5e36\u9818\u4fee\u8ab2\u7a0b\u7684\u540c\u5b78\u5230\u570b\u885b\u9662\u53c3\u89c0\u9ad8\u901a\u91cf\u57fa\u56e0\u9ad4\u8a2d\u65bd\uff0c\u5305\u542b\u5927\u578b\u7684Illumina\u5b9a\u5e8f\u5e73\u53f0\u3001\u50b3\u7d71\u7684Sanger\u81ea\u52d5\u5b9a\u5e8f\u3001\u4ee5\u53ca\u7b2c\u4e09\u4ee3\u7684\u5b9a\u5e8f\u8a2d\u65bd\u7b49\u3002<\/p>\n\n\n\n<figure
